On the Battle Subway, White loses yet another battle. White is wondering what she can do to improve her battling when she meets a young female author. Suddenly, the train's emergency brake system is activated. A terrible lightning storm is making it too dangerous for the train to continue, so it is announced that they'll have to wait until the storm passes before moving on. When White steps outside to have a look, she sees the legendary pokemon Voltus and Tornelus in the middle of a fierce battle! White tries to stop them to prevent them from causing any more damage, but her pokemon's attacks have no effect. At that moment, the author steps in with her Bluengel. Her plan is to use the pokemon's attacks to anger the fighting duo, causing them to escalate their fight enough to bring it to the attention of a third legendary pokemon, Landlus. It will then lead the other two away, ending the fighting. After the plan succeeds, the author tells White that she's Shikimi of the Four Heavenly Kings! As the Battle Subway heads toward Kanawa Town, one of the Plasma-Dan's Seven Sages throws three Monster Balls at the legendary pokemon and captures them.

White's Shikijika's nickname is Jessika (じぇしか), a name that includes the word shika (鹿), or "deer" in it.

Just as Cheren is about to reunite with his childhood friend Black in Hodomoe City, his Mamepato evolves into Hatohboh! After they celebrate, Cheren takes Black to a facility he had always wanted them to try out known as the Move Tutor. As they work on training their pokemon, a group of thieves steal Cheren's pokemon! He runs ahead of Black and chases them to the Refrigerated Container where the Plasma-Dan is waiting to ambush him. Meanwhile, Black is trapped in a room of mirrors created by a Vanipetit. He has his Charbu melt the walls of ice before taking care of his Ice-type attacker. After Black reunites with Cheren, the two trainers find themselves up against the grunts' Tsunbear! Charbu tricks the pokemon into using Icicle Drop on themselves, enabling Cheren's Hatohboh to take back his Tsutarja. Black's Charbu then teams up with Cheren's Tsutarja to use a combination of their newly learned Grass Oath and Fire Oath to take out the Plasma-Dan's pokemon. After a brief appearance by Vio of the Plasma-Dan's Seven Sages, the grunts retreat. Black and Cheren congratulate each other on a job well done and declare this win a combination victory.

Aloe and Kidachi confront the Dark Trinity, the trio of Plasma-Dan members who have been spying on them. The trio call out their pokemon to battle, demanding the museum curators turn over the Dark Stone. Over in Fukiyose City, Black's gym battle continues as Fuuro calls her second pokemon, Swan'na. Black forgets that Swan'na is part Water-type and is therefore caught off-guard when his opponent uses Bubblebeam and defeats his Charbu. Black responds by calling out Protoga and having it use AncientPower to crush Fuuro's pokemon. The last of the Gym Leader's pokemon is Kenhorou. Goura retreats back into its Monster Ball after being hit by Kenhorou's Air Slash, causing Black to wonder if something's wrong. After a bit of soul searching, Black figures out that his pokemon could sense that his heart wasn't really into the battle and apologizes. They forgive him and help him finish the battle so he can join the others in their fight against the Plasma-Dan. After giving the Jet Badge to Black, Fuuro joins the other Gym Leaders so they can head to Shippou City. When they arrive, the Isshu region Gym Leaders get their pokemon ready and begin their charge against the Dark Trinity.

As Black waits for the drawbridge to Hodomoe City to close, Kamitsure offers to take him to the foot of the bridge. Along the way, she reveals that the Gym Leader Yakon is in charge of operating the bridge but that he's been absent lately. After she leaves, Black sees a little boy on top of the bridge. The bridge then begins to rise again, so Black has his Dentula use its string to help him across. A Kibago appears and cuts the rope, but Black manages to make it back onto the bridge before it closes on him again. Suddenly, Yakon appears before Black! The Gym Leader begins attacking Black's pokemon, causing him to suspect that something's not quite right. With the help of Musha, Black realizes that the little boy, the Kibago, and Yakon all had the same laugh. Therefore, the cause of all his troubles can only be the illusionary pokemon Zorroa! After it runs away, the real Yakon arrives on the scene and reveals that he had been busy fixing damage done by Zorroa's pranks. He then says that he overheard Black calling him an irresponsible Gym Leader earlier and begins to angrily chase him around with his pokemon.

Black has made it to the Hodomoe Gym to challenge Yakon to a battle. However, the Gym Leader refuses to battle until he's in a better mood! The challenger goes off to work on his Protoga's obedience issues while he waits but doesn't seem to be making much progress. Later, Yakon finally decides to battle with Black in hopes that he'll help him get his mining operation back on schedule. Black returns to the Gym and takes the elevators down to the bottom level. There, his Protoga jumps into battle immediately and knocks out Yakon's Waruvil! Next, Yakon sends out his Gamagaru. Its attacks cause Protoga to retreat into its shell, so Yakon switches his pokemon out with his Doryuuzu to finish it off. The mole pokemon's attacks have no effect and show Black that Protoga has some amazing defenses! Meanwhile, the Sanyou City Gym Leaders prepare to meet Aloe in Shippou City. Back at the Hodomoe Gym, Yakon interrupts the battle to tell Black how he came across a rare stone known as the "Dark Stone." He then reveals that Aloe did some research on it and discovered that it's connected to the legendary black dragon pokemon Zekrom!

Yakon promises to tell Black more about Zekrom if he defeats him in a rematch. The first battle ends with Black's Mun'na and Yakon's Gamagaru knocking each other out, so Doryuuzu and Charbu are called out. Black's pokemon uses the holes Doryuuzu's dug into the battlefield to zero in on it and deliver a devastating attack. Charbu's finishing move sends debris flying into the gym's switch box, cutting power to the building and blanketing it in darkness. In addition, Charbu faints from fatigue! The trainers both call on their final pokemon, Waruvil and Protoga. Waruvil is able to detect Protoga's body heat, enabling it to find its opponent even in the dark! Yakon's pokemon is about to deliver a devastating strike to its blind opponent when Black jumps in between the two and takes the bite head-on! He then orders Protoga to aim a water attack in the direction of his voice, enabling it to hit Waruvil and knock it out. Since Black has successfully defeated Yakon, the Gym Leader leads him out of the Hodomoe Gym and explains that their next task will be to meet up with the other Gym Leaders at the Tower of Heaven.

After a short trip through area surrounding the Fukiyose City airport, Black and Yakon arrive at the Tower of Heaven. Once inside, they encounter Kamitsure, Fuuro, Hachiku, and Arti. Just as everyone is about to start talking about how to prevent the Plasma-Dan's next attack, Fuuro suddenly takes off to tend to an injured Mamepato she spots at the top of the tower. Black follows her to the roof where he's asked to ring the tower's bell. The sound made by the bell convinces Fuuro that Black is a good person, so she pushes him off the tower! As he falls, she explains that she also wants to battle with the trainer who put up such a good fight with her colleagues. Black is caught by a Swan'na who then carries him over to the Fukiyose City Gym. Once he arrives, a three on three battle commences. Fuuro's Kokoromori is very fast but Black's Charbu is able to knock it down with a powerful Heat Stamp. Meanwhile, Aloe tells her husband that it's probably safe to start relaxing the security of the museum a bit as members of the Plasma-Dan listen in. "Operation: Recapture the Dark Stone" is about to begin!

Aloe and Kidachi confront the Dark Trinity, the trio of Plasma-Dan members who have been spying on them. The trio call out their pokemon to battle, demanding the museum curators turn over the Dark Stone. Over in Fukiyose City, Black's gym battle continues as Fuuro calls her second pokemon, Swan'na. Black forgets that Swan'na is part Water-type and is therefore caught off-guard when his opponent uses Bubblebeam and defeats his Charbu. Black responds by calling out Protoga and having it use AncientPower to crush Fuuro's pokemon. The last of the Gym Leader's pokemon is Kenhorou. Goura retreats back into its Monster Ball after being hit by Kenhorou's Air Slash, causing Black to wonder if something's wrong. After a bit of soul searching, Black figures out that his pokemon could sense that his heart wasn't really into the battle and apologizes. They forgive him and help him finish the battle so he can join the others in their fight against the Plasma-Dan. After giving the Jet Badge to Black, Fuuro joins the other Gym Leaders so they can head to Shippou City. When they arrive, the Isshu region Gym Leaders get their pokemon ready and begin their charge against the Dark Trinity.
